How about a picture of the whole window you want to fix? Not just small pieces of it, so we can see what you are dealing with.

I don't have a good solution but, I think what he is saying is he wants the quarter gl*** to seal against the door gl***, but there is a piece of the door in the way at the back of the door. Can't get the door gl*** back far enough. Doesn't want to modify the door.

See if you can find an original car and get some pictures of the area in question; I think you will find that the quarter window frame is closer to the door gl***, which in turn lets the rubber flap be far enough forward to overlap the rear edge of the door gl***. I've seen on similar car the quarter windows don't go straight up and down; but "rotate" into place and overlap the door gl*** area when up. Should be able to duplicate the same position with a fixed window.

I'm kinda thinking straight may look better than curved on that car.
I salvaged the leading edges from some '59 Ford hardtop quarter windows to use on my car.
Fits flat gl*** and there are repop rubber seals available.

    Sharp car!
I agree that straight suits that car better, and I think Rich B is correct that the rear gl*** simply has to stick out closer to the door gl***.
One other point to consider: some cars have the stainless and rubber on the rear gl***, but others have it on the door gl*** so that when the front window is rolled down the rear quarter window is just...gl***. I know it's not HAMB friendly, but I've posted a photo of a 1969 Dodge Charger here because I used to own one and knew it had that arrangement. See how the rear window is up but there is no trim on the front edge? That's how they are made. The stainless and rubber is on the door gl***.
Maybe that could make it easier to do what you are trying to accomplish?

Here is a closeup of the front & rear side gl*** with the rear rolled down just a bit:
