I am running a 59ab flatty with a 39 3 speed top loader. The flywheel is drilled for a 11” clutch. I have a new 11” pressure plate and clutch disk. The problem is I can push the clutch pedal in about half way and the motor will disengage from the gear box but if I push the clutch pedal all the way in the pressure plate fingers hit the clutch disk and engage the clutch disk to the motor. And thoughts or advice?

And you have the proper 3/4 to 1 inch free play on the pedal before the throwout bearing makes contact? You can see the contact thru the inspection cover on top. An 11" clutch is a truck item, not the best choice for your hot rod, but it should work without the issues you have. Perhaps a truck throwout bearing retainer is different? again, look thru the hole and see whats happening

another thought, wrong arm on the trans pivot point, or in other words wrong leverage ratio for the travel required.

The free play is about 3/4” to 1” before the throw out bearing engages the pressure plate arms.
