Hi, I have my dad's old car club plaque from the late 50s or early 60s. Unfortunately, it sat in a box that some fertilizer was spilled and it ate up the metal a bit. I had to grind down the residual fertilizer to keep it from destroying more metal because I could not completely get it all off. So, I have a couple of questions. First, can the metal be "replaced"? Second, do I paint the plaque first then have it polished or, vice versa?

That doesn't look bad at all. I agree with MUSCLEALMIGHTY prime it paint it and call it a day. There is a little damage in the lower left big deal or talk to o'brien and I am sure they would be more then willing to make you a new one.
Take it to a machine shop and see if they can add alum. to it and machine it to original. Might be cheaper to check with O'Brien Truckers however.
I could make you a new, new old stock one from the original pattern I got from Chicago Metal Craft. Dennis
