I've got a 36 Ford 3 window coupe that I'm putting a Fatman rolling chassis under. what's the best way to figure out the shimming of the body to the frame? How do I get the doors to align? On the door latch side of the door it's sagging 3/8" or so lower than the body. Any help is greatly appreciated.

What does the gap look like on the front edge of the door where it meets the cowl? Also, do your door hinges have any play at all?

Assuming your front door gap is already close to correct.

Start by adding a shim to the body bolt closest to the door hinges.
Then tighten the forwardmost bolt at the foot of the firewall slowly
This will rotate the cowl vey slightly over the shim & effectively raise the back of the door ..
Go easy...A little bit at a time is the key...
Have just done this exact fix on a 35 coupe..& it works.
Shim the front body bolt if needed when the gap is correct & tighten both bolts.

If the above explanation doesn’t work try this.
a shim under the body at the B post area then crank down on the A post mounts should lift it.

Maybe an inexpensive rotating (Bosch or other) laser level from a big box store would be useful in establishing a datum plane.
