Let me know if I'm overthinking this. I just set my car back down after lowering it. I reversed the main spring eyes in front. Stock shackles. The rear has a reverse eye main leaf and longer shackles. When I set the car down on the tires the axles aren't centered side to side. I'm off 1/4" on the front and 1/2" on the back. My panhard bars aren't on and need to be lengthened and bent to set them back level at ride height. My question is, should I make the length of the panhard bars to where it pulls the axles center at ride height?

I'm not sure what you are asking but the longer shackles are not the way to lower the rear end properly as you will have the spring/axle movement with longer shackles. The panhard bar will help and should be made to hold the axle where you want it. A 1/4" is not that much but the 1/2" should be addressed.

I'd loosen the Ubolts holding the spring on and make sure they're tightened evenly, left and right to start with.
And check that the centering hole in the crossmembers aren't egged.
