I'm in the process of rebuilding some 97's. I took out the emulsion tubes by running a tap into them just enough to get a machine screw in to back them out. My question is can I reuse the tubes even though they have a few threads in them or will this in some way disrupt the flow of gas?

should be fine Jerry. For a more definitive answer, try a PM to uncle max or duane
    ( stromberg97) .
I removed the tubes on my 48's like that and have had no problem

They will be fine. Given the difference in area between tube and jet, it would take a lot of damage to disrupt flow. Main condition issue is the set of little bleed holes up top.
By the way, factory Stromberg/Ford extractor was a TAPERED threaded tool, a nasty design IMHO. It can only really engage about one thread, and tightening it for more grip would tend to expand the tube. I much prefer #6 machine screw approach, which gives a good grip and can be use as a puller or simply as a stop for a punch dropped in from top.
I use it with a wingnut and washer arrangement as a screw puller, a more elaborate approach than is really necessary.
