I have a hemi in a hot rod with an aftermarket intake and there are 2 fittings in the block. I don't have the motor in the stock car, so i was wondering if anyone can tell me what they are for and can I just plug them? The ports are circled in green. Whats is the third one? In a hot rod, i only need the bybass that 90's to the water outlet and thats it right?

That answered most my questions. I'm going to run my 90 degree of the water outlet as my bybass. I'm going to run two hoses from my intake to my remote thermostat. I can see from the pics that one hose goes directly to the heater, so I don't need that. So my last question is, do I still need to run the third fitting to the back intake port like in the second picture???
Maybe I missed it, but what aftermarket intake are you running?? If it's not a "WET" intake, like the one in the picture, it would probably be best to use the water fittings (one on either side) and run your hoses to the front. Could use the front or the rear, depending on the intake you're using. Bottom line is, you need to exchange water from head to head. Only way it can do that is either with a "WET" manifold, a remote thermostat with hoses from both heads/intake sides, or by a cast water cross-over (not available for your application). Brian Bass did something similar on his 331 Chrysler with a 4x2. It would be comparable to what you have planned.
I have a 4x2 (4 2 bbls) Weiand, So as long as I run one hose from each head to my remote thermostat, I'm good to go and I can plug everything else, Cool!
