When I was deciding whether to chop my convertible top bows or not I called Bill Hines in CA and he said he'd do it for me for $2,000 and it would take one week. I can PM you his number if you want but you have to talk really, really loud to him.
I thought about it seriously BUT it would mean taking three weeks off work, one to drive out to CA, one for Bill to do the work, and another to drive back. That coupled with traveling expenses, and living expenses while there, put it way over the top costwise for me as far as a body mod goes.
I chopped my '40 Chevy convert about 20 years ago. There are a couple things to consider. First is that the top needs to get longer...and the more you cut the top the longer it need to become. Don't lengthen it all in front of the first fold pivot or it might not go in the top well. I cut the '40 about 2-1/2" and the point of the top touched the rear gl*** when the top is in the well.. The mechanics of cutting the uprights and taking some of the wagon top look out of the framework is pretty straight forward. A guy who is capable of a chop should be able to handle the top mechanism. After that you need a good upholsterer to make the new fabric top. I'm not real familiar with the configuration of your '39 Ford bows so my comments are somewhat generic for GM tops.
